山东大学硕士学位论文 摘要 分类学作为生物科学的基础性学科，实质足选取生物体的特征，并在比较中 找出共性，进而确定生物在系统发育中的位置。其导向是如何更好地反映系统发 育天系，最大程度地重建物种进化发展过程，为生物科学做好基础性服务。对于 因内牛物分类学研究薄弱的问题，本文拟从全新的视角切入，加强哲学层面的思 考，力争为生物分类学家提供一利，新的思路。 本文的结构如下： 第一章首先介绍了论文写作的缘起和意义，指出文章的主要目的是对团家自 然科学基金委主仟陈i 瑜所提出的分类学问题进行哲学层面的分析，进而为生物 学家提供有益的思考。本部分对生物分类学的重要件及其所遇到的外部困难进行 了扼要总结，同时将雨点放在国内分类学家和生物学哲学界的研究上，指出这方 所的研究较为匮乏。 第二章陆l 绕分类的重要罐础进化与物种展丌论述。主要结合分类学对进 化的动力、速率和方向以及物种的概念与形成进行了探讨，并指出一旦基础概念 的确定性存在：较大的争论，势必对分类学的发展存在消极的影响。凶此在分类的 过程中，把握好基础性问题、综合考虑各方面凶素显得尤为重要。 第三章考察了生物学、生物学哲学研究中存在的还原论与整体论之争。通过 对生物学研究从博物学传统到数理传统变化的分析，指 生物学家内部出现了两 种观点分歧：一种观点是，生物学研究的根本方法是数理研究方法，完全可以用 物理、化学等学科的内容解释生物科学；另一利，观点认为生命体是具有涌现性和 整体性的，绝不只是物理学家们所说的只是一堆分子之和。从而形成了两个阵营， 即- 簪持将生物科学还原为物理科学分支的还原论阵营和强调! l 三物体自主性、涌现 性和整体性的整体论阵营。通过对这种争论的分析指出，如果只剩下“物白体”， 物理学舰律虽然有效但已失去了存在的意义。物理学与生物学在本体论卜虽有差 别，但在认识论上应平等对待。虽然极端的还原t 义者和整体沦者并不多见，但 澄清二者关系，解决：者之间的矛盾仍然是十分必要的。 山东大学硕士学位论文 指出还原论可以有两种理解方式，一利- 是本体论的还原，另一种是方法论的 还原。在生物学研究巾理应规避本体论还原的思想，坚持还原方法的运用。 第四章重新叫到分类学的哲学思考上。在简要介绍分类学及各学派的基础t ， 结合还原发生的过程，指出分类学本质上具有还原性特征。分类就是把特征还原 为物种( 即用特征解释物种) ，在此基础上把特征对比还原为系统发育。如果将 还原举持到底，就容易转化为本体的还原论。分析得出各分类学派因自身方法的 不同，坚持还原的程度不同。同时指出，要克服分类学的还原论倾向，应该充分 考虑整体性特征。 第五章f _ i ；| 绕系统生物学的哲学基础以及操作方法，指出它在一定程度上弥合 了还原论和整体论之间的分歧，分类学所需要的诈是这样一种兼顾二者的研究方 法。文章进一步分析了分类学与系统生物学的结合如何可能，希望生物分类学走 出条新的道路。同时指出，这种方法是一利一哲学：的思考和进路上的启示，需 要在实践中加以验证完善。最后，根据分类学当前的任务，强凋了其他的分类方 法在不同的分类领域仍起着至关重要的作用。 本文的创新点主要表现在以下三个方面，分别为文章的第三、笫四、第f 章 的核心内容。 一、通过分析生物学传统的演化过渡到分析两种理论的争论，将迈尔的结构 还原论、解释性还原论、理论还原论分别! j 二i 结为两种意义上的还原本体论还 原和方法论还原。指 j ；在卜物学中更应该峰持方法论的运用，对待各种行之有效 方法，应该以一种“拿来主义”的态度对待它们，让它们服务于生物学的研究。 - 、指m 分类方法的两个基本步骤，先足刚归纳的方法找出相1 似性特征，然 后从特征中推导出物种概念并使概念尽可能接近进化过程中的物种自身。这两个 步骤埘应分类学的两个仟务，即【l j i 答同一物种的共同特征是什么和该物种在系统 发育系统巾的位置。指出这个过程的缺陷与波普尔所批评的逻辑实证主义归纳方 法的缺陷在本质上是柏刚的。根据“理论还原就是理论解释，一个理论( t 。) 被还 原为另一个理论( t ) 类方法的使用和分类学科的发展。 接下来指出，支序分类学派还原论倾向性较强；进化分类学派是一个杂糅了 整体和还原思路的学派；数值分类学派从整体论出发，但凶分类学本质所决定仍 难以避免还原论的倾向。分子水平分类方法同样具有还原论的倾向，缺少了整体 性思想。 分类学派的还原论倾向性因其还原性的本质所决定是不可避免的。f h 就牛命 科学研究而言，我们必须摒弃部分可以完全解释整体，整体能够完全还原到部分 的错误思想。但就生物体的复杂程度来看，分类学所能选择的特征只能是部分代 表性的特征。目i ；j 的现状是这部分特征很少包含有整体性的冈素。要解决这个问 题就必须找到能够兼顾还原和整体的方法，用于分类特征的选择。 三、对团外功能性系统生物学的研究进行了论述，指h 这种生物学研究方法 在哲学基础上摒弃了还原论与整体论之间的争论，将基因组学作为技术工具，用 还原的策略来体现系统的功能；在操作方法上将有卜命的初始单己细胞作为 初级研究对象，采用自上而下或自下而上的方式利用计算机建模这种“硅细胞策 略”，计算出分子划的相，t 作用火系，重现分子之问的涌现性。指出系统生物学的 研究和合了分类学方法的要求，为分类学发展指出一条道路。另外，简要分析了 这种方法的不足之处。 总之，本文结合分类学的发展分析了物种和进化概念的变化，对彳 同分类学 派的分类方法尤其! 卜物学中存在的还原论与整体沦之争进行深入探析。存此基础 上，指i l j 还原论可以分为本体论和方法论上的还原两种形式，在方法论意义上使 用的还原性方法和整体性方法，是完全可彳j 二的。 本文经过分析得出，分类方法在分类的过程中必然要使用还原方法，其本质 是自身具有还原性。即用所选择的熏要特征来解释物种，以特征的对比来解释重 建系统发育关系，进而将这利- 原则应用于具体的分类方法。文章将主要的分类学 派一一进行了分析，指m 不同学派的本体论还原倾向或整体论倾向各不村i i 司，蘑 要的足在方法的运用过程中不可偏执一端。提出在分类方法操作中兼顾整体方法 和还原方法的思想，结合国际上系统生物学的发展，试就两种方法在分类学中的 结合以及系统物学给予分类学的启示进行了沦述，希望分类学能够走向和而不 同的道路。
